Connected gene neighborhoods in prokaryotic genomes.

A computational method was developed for delineating connected gene neighborhoods in bacterial and archaeal genomes. These gene neighborhoods are not typically present, in their entirety, in any single genome, but are held together by overlapping, partially conserved gene arrays. The procedure was applied to comparing the orders of orthologous genes, which were extracted from the database of Cl...

Insulated Neighborhoods: Structural and Functional Units of Mammalian Gene Control

Understanding how transcriptional enhancers control over 20,000 protein-coding genes to maintain cell-type-specific gene expression programs in all human cells is a fundamental challenge in regulatory biology. Recent studies suggest that gene regulatory elements and their target genes generally occur within insulated neighborhoods, which are chromosomal loop structures formed by the interaction...

Deep modeling of gene expression regulation in an Erythropoiesis model

The fate of differentiation of G1E cells is determined, among other things, by a handful of transcription factors (TFs) binding the neighborhood of appropriate gene targets. The problem of understanding the dynamics of gene expression regulation is a feature learning problem on high dimensional space determined by the sizes of gene neighborhoods, but that can be projected on a much lower dimens...

Selection upon Genome Architecture: Conservation of Functional Neighborhoods with Changing Genes

An increasing number of evidences show that genes are not distributed randomly across eukaryotic chromosomes, but rather in functional neighborhoods. Nevertheless, the driving force that originated and maintains such neighborhoods is still a matter of controversy. We present the first detailed multispecies cartography of genome regions enriched in genes with related functions and study the evol...

Gene Clusters, Molecular Evolution and Disease: A Speculation

Traditionally eukaryotic genes are considered independently expressed under the control of their promoters and cis-regulatory domains. However, recent studies in worms, flies, mice and humans have shown that genes co-habiting a chromatin domain or "genomic neighborhood" are frequently co-expressed. Often these co-expressed genes neither constitute part of an operon nor function within the same ...
